For a given ETD tandem mass spectrum, the rigorous set of modified forms that satisfy the mass of the precursor ion, within some tolerance error, are enumerated by solving a feasibility problem via mixed-integer linear optimization. The enumeration of the entire superset of modified forms enables the method to normalize the relative contributions of the individual modification sites. Given the entire set of modified forms, a superposition problem is then formulated using mixed-integer linear optimization to determine the relative fractions of the modified forms that are present in the multiplexed ETD tandem mass spectrum. Chromatographic information in the mass and time dimension is utilized to assess the likelihood of the assigned modification states, to average several tandem mass spectra for confident identification of lower level forms, and to infer modification states of partially assigned spectra. The utility of the proposed computational framework is demonstrated on an entire LC-MS/MS ETD experiment corresponding to a mixture of highly modified histone peptides. This new computational method will facilitate the unprecedented LC-MS/MS ETD analysis of many hyper-modified proteins and offer novel biological insight into these previously understudied systems.

A novel approach for untargeted post-translational modification identification using integer linear optimization and tandem mass spectrometry.
A novel algorithm, PILOT_PTM, has been developed for the untargeted identification of post-translational modifications (PTMs) on a template sequence. The algorithm consists of an analysis of an MS/MS spectrum via an integer linear optimization model to output a rank-ordered list of PTMs that best match the experimental data. Each MS/MS spectrum is analyzed by a preprocessing algorithm to reduce...
متن کاملQuantitative mass spectrometry of histones H3.2 and H3.3 in Suz12-deficient mouse embryonic stem cells reveals distinct, dynamic post-translational modifications at Lys-27 and Lys-36.
SUZ12 is a core component of the polycomb repressive complex 2 (PRC2) and is required for the differentiation of mouse embryonic stem cells (ESCs). PRC2 is associated with transcriptional repression via methylation of H3 Lys-27. We applied quantitative mass spectrometry to investigate the effects of Suz12 deficiency on H3.2 and H3.3 from mouse ESCs. Using high mass accuracy MS combined with CID...
متن کاملAutomated Identification and Sequencing of Post-Translational Modifications Using PTM Discovery on the 4000 Q TRAP LC/MS/MS System
Overview Protein discovery research most commonly involves the identification and quantification of proteins that are relevant to a given biological state. Crucial to this is the characterization of the post-translational modifications on the proteins of interest. PTMs are covalent modification or processing events that change the properties of a protein through proteolytic cleavage or by addit...
متن کاملCharacterization of protein N-glycosylation by tandem mass spectrometry using complementary fragmentation techniques
The analysis of post-translational modifications (PTMs) by proteomics is regarded as a technically challenging undertaking. While in recent years approaches to examine and quantify protein phosphorylation have greatly improved, the analysis of many protein modifications, such as glycosylation, are still regarded as problematic. Limitations in the standard proteomics workflow, such as use of sub...
متن کاملProteome analysis of Cryptosporidium parvum and C. hominis using two-dimentional electrophoresis, image analysis and tandem mass spectrometry
Until recently, Cryptosporidium was thought to be a single species genus. Molecular studies now showthat there are at least 10 valid species of this parasite. Among them, two morphologically identical species, C.hominis and C. parvum are the most pathogenic identified to date and share 97% of identical genomes.Post-genomic analyses is therefore necessary to explore further the...
